This is a bug that has been in Jmol for a while.

Steps to reproduce the bug:

1. Select a set of residues from a helix
2. Render cartoons (See the set of residues from a helix as a cartoon.)
3. Select a small subset of residues of the initial set of residues
4. Render cartoons (See the small subset of residues as a helix.  See  
unselected portion of the original set as a helix colored cheese puff.)

This bug is not seen when you render the helix as a ribbon.  This  
behaves as if the ribbons look to see if any selection exists for the  
helix and cartoons always use the current selection.

I'd like to use cartoons for helices and sheets instead of ribbons,  
but this little bug (feature?) is pretty difficult to explain to my  
users.
