I'm no Jmol developer, but I guess their will be no Jmol without Java in the 
foreseeable future.

Depending on your needs there are HTML5 only alternatives to Jmol. However they 
are limited to smaller molecules are only suitable for simple displaying 
purposes.

For the later I once did a proof of concept web app for the iPhone. I used the 
TransformCanvas and added some touch movement handlers. However it really were 
not fast enough. I guess we have to wait until WebGL 
(http://en.wikipedia.org/wiki/WebGL) is widely adopted by browser vendors until 
we get fast 3D graphics in the browser without using Java or another plugin.
