Your code looks good to me, with the exception of the DOCTYPE line 
that Rolf also noticed.
In fact, I made a page with your code and it works here locally.

Your description of error symptoms sound very unusual to me.

1. There is actyally no need to "strip" any Java references; as long 
as you have "use:HTML5", the page will not try to load any java but 
just javascript JSmol

2. There should be no black square at all in JSmol loading, its 
background is white all the time.

3. Assuming that you have checked that all JSmol files are in place 
in the students computer (i.e. JSmol.min.js and the j2s folder), the 
only thing I can think of is a browser cache problem -- if the page 
ever existed before with a Java Jmol code. Try changing the html 
filename, clearing the cache, etc

4. Try setting
     disableJ2SLoadMonitor: false,
     disableInitialConsole: false,
as you will be able to see more info while loading
