That should not happen.
1. The way to go is definitely css, and not calling any javascript to respond 
to 
resizing (that's a last resource)
2. The need to give 100% to body and html elements is needed, but oly 
when you want to adjust relative to the browser window size. That might not 
be your case.

So it all depends on how you are controlling (defining, changing) the size of 
the container. My feeling is JSmol size should adjust to that without any 
problems. For example, I have pages where the container is dynamincally 
resizable by user action (by means of jQuery UI "resizable") and JSmol 
follows it very nicely.
Can you provide a link or sample of your code?
