I don't know anything about Bootstrap either, but in any case the point is
what CSS properties the resulting DIV that envelopes JSmol has.

That should not be a problem at all. It's the declaration of size that matters.
When you say "responsive", I get the general idea but not the specific
details. The question is in which way the size of the divs are defined
initially.
I can imagine that if the div has no size, the zero height error might appear.
But you probably are not aiming at a zero-sized JSmol panel, so... there has
to be some initial declaration of size even if it will change or adapt later
(responsive). Usually it is best to declare sizes in percent in order to the
page
to be adaptable, but it will depend of your layout design.
Additionally, if the dIvs are not set up initially, maybe you need not to
insert
JSmol initially but do it after the page layout has been "adapted".
We definitely need some code to look at, or better a url.
