Not knowing exactly what Bootstrap is, the key point, I think, is that you
be sure to use
$(document).ready(function() {.....});
(or something of that nature) to initiate any applet creation. Use
Jmol.getAppletHtml(), not jmol.getApplet().
If Bootstrap is also using that, then you will have to search their
documentation for how to know when that process is complete prior to firing
this function. I know that is possible and important with MathJax.
Looking at https://www.lyft.com/ which apparently is a Bootstrap page, I
see 12 callbacks related to page loading or resizing. Any one of these
might need to fire prior to the one that creates the applet, so the
question would be how you find out that is done.
I suggest contacting the bootstrap core group listed at their web page.
They appear to be sincerely interested in working with people.
