I have similar problems. In the Windows build, I get a net list that 
includes all the correct connectivity, but most or all of the parts are 
missing - specifically, all those that I've created myself and which 
are not on the top page of the hierarchy. Under Linux (Ubuntu 6.10) I 
get all the parts, but the connectivity includes lots of spurious #PWR 
pins.

The Windows command line appearing and then disappearing straight away 
is normal.
