I've seen something similar. Have you checked the connectivity using the net highlighter tool? What I found was that what was previously one logical track had become two logical tracks which were still connected visually. Only one of the logical tracks would be on the expected net, so I would delete the other and recreate the missing section. Hope that makes sense!
