Hi, First question: all GND tracks must be connected as though there isn't any zone. Once the zone is created, the tacks on the same area as the zone are sunk in the zone. The tracks still exists, but the result is a copper zone anyway.
If tracks are connected to a zone with a via, they will be connected on the real pcb, but they will not be logically connected. So, pcbnew will mark these tracks as not connected. Second question: preferences->colors will show or not show layers.
