Thanks for the offer to test the problem. I'll email you the board directly. It's not sensitive, but there are a few things in the electronics that took some doing to make work, so I'd rather not have global distribution.
I managed to get the DRC checks passed by creating the manual connections to the pads on the same layer with the zones. It was a royal PITA, but it worked. I know I may have to move those pseudo traces if I need to place vias where the pseudo tracks are, but that is a small price to pay to get this thing out the door quickly. Thanks for everyone's help! This is much better than any paid customer support I've ever had and here I get to talk to the developers directly! I cannot recreate this issue though, I went back to my old board and checked it and everything seems fine. You might try from the main menu Miscellaneous->Track Operations and see if that helps you out for the future.
