Insure that you have placed the "auxiliary axis" before generating the Gerbers
and drill file; I usually use the lower left corner. In the drill file dialog,
set precision to 2:4 and suppress trailing zeros. In the drill file options,
select only "minimal header." That's not a universal configuration but it
should work for most.
If you do have access to a Windows machine, use ViewMate to do a check of all
layers you'll be using, along with the drill file. If it doesn't look right,
then it won't be right.
