While running the Linux installation you can mount the FAT32
partition, and use a reliable editor to edit boot.ini. Besides that,
Windows hidden files are not hidden to Linux.
But it is probably easier to let the Linux booter (GRUB) boot Windows.
In fact the usual Linux installer will set that up for you.
