This is making "original" discs from directories full of files, rather
than copying a pre-made ISO?  You do, I hope, have K3b make a disk
image in a scratch area on the hard drive, and then burn from that,
rather than on-the-fly.

I have never found the MD5 option of K3b to correctly check DVD
images, although it works for CDs.

Don't understand the significant difference between ISOs and data.
Aren't they all just bunches of bits?
