Andrew,
I'm afraid I don't know much about the Stake side of things since I am a
Ward Clerk. I assume that the Church has given Stake Presidents (and
Bishops) on the system based on membership numbers, but I don't know that
for sure. Here is the help system for Stake Presidents (you can change
the obvious to find the help system for Bishops.)

You should be able to find the answers to your questions here better than
I could answer them.

First, I assume that the lds.org account is the same thing as the Church
and Ward websites account? That sounds like a dumb question, but I can
think of at least three different types of lds.org accounts that I use.
Also, do you know how the system knows who the Stake President is?
Could you give a little more detail about how the permissions system
works? What sorts of permissions levels are there? Where does it get
the list of users that can be given permissions? Is there anything
awkward about the interface that would be good to know ahead of time? I
just want to make sure that it takes as little time as possible.
Thanks.
