There is nothing wrong with using the name structure that you have if you want 
it that way.  That is one of the nice things about Legacy, you can do it your 
way.

But if you decide to move the extra name to the Alternate Name section there 
are a couple of things you can do to help you navigate to those you want to 
find.  First off, if you use the "Name List" to navigate to people, if you can 
click on the options button at the bottom of the window you can have it also 
display the Alternate names along with the regular names.

And in the "Family View" you can change one of the lines that normally show: 
Born, Chr, Died, and Buried, to "Alternate Name".

  If I were to comply with the program's wish to remove all but "John Grant" 
and put the rest under
  "AKA" is there any way that I can make up a list of all the AKA's so that I 
can quickly find the
  the correct John Grant I might be looking for? Using a wife's name doesn't 
work very well.
