Based on some comments recently on a related thread, I would primarily
source the newspaper and note that it was accessed via the online source
(for all the reasons you stated and more)  I was glad to have had this
discussion because I have previously always sourced primarily the website
which I now feel was a huge mistake.  I think the website should be
secondary but definitely mentioned in the citation.  If someone else (or
even yourself) wants to recreate that source, there are multiple sources to
obtain a copy of that newspaper selection if you know the details.  You
don't have to rely on that one online source that may not exist later.  In
the distant past, I had accessed newspaper obituaries on a particular site
that no longer offers those obituaries in it's holdings. I'm sure it's not
the only time that has ever happened.
