Pretty much any system you had for paper copies can be done
electronically.  I use a system based on the four color paper filling
system (by Mary Hill I think).  As such, my folders center around
people not document or source types, and are of the form
FirstMLast_DOB.  My people folders contain documents on family units
in that case.  At the root level I keep four surname folders for each
of my four grandparents and another set of four surname folders for
the same surnames prefaced with "^Inbox_".  Inbox is waiting for me to
process into Legacy and/or sort to the proper places in the primary
surname folders.  All direct line ancestor folders are in the proper
surname folder in the FirstMLast_DOB format.  Any collaterals get
FirstMLast_DOB folders nested under the proper direct line ancestors.
This structure can be nested as far as you desire - just depends on
how many cousins removed you want to keep tabs on.  There's plenty of
info online about the four color system, so I'll not go into the nitty
gritty here.
