The short answer is there in no good way to do this.  But, some things I do...

I try to update both places at the same time.  I use Ancestry's
Shoebox as a holding place before attaching to my trees there until I
have time to update Legacy with the information.

A GEDCOM downloaded from Ancestry includes an _APID tag, which is the
pointer to their documents you've attached to your trees.  If you
import that into Legacy, the value shows up in the File Id fields.  A
GEDCOM export from Legacy places these values into a REFN tag.  If you
were to rename REFN to _APID and upload to Ancestry, you'd find that
all those documents have been attached to your new tree.
Unfortunately, Ancestry does not provide any tree merge functionality,
and any GEDCOM upload there results in a new tree.  Still, working w/i
their boundaries, you can periodically throw away your tree on
Ancestry and upload a new GEDCOM from your Legacy file.
