Maybe you could do it by some advanced tagging.

Tag all descendants with Tag # (a)  (whatever number you want, make sure to
clear all of that tag number first)
Tag all of the desc of the unwanted persons with Tag # (b)  (a number of
your choice different from the first number)
Unlink from the parents the unwanted person whom you want to delete
descendants of.
Tag all the descendants again of the parents with Tag # (c)
Since the unwanted persons are no longer linked their descendants should
not be tagged in this step.

Verify that all the persons tagged with B have no tags c

Once you have that done you can either export all persons NOT tagged b and
start a new file with the gedcom.
Or
select all persons tagged b and use advanced delete.
