I just did quite a bit of adding individuals and their parents and had no trouble like this. I has another marriage duplicates issue and the new people were fine. I create the person x and then click on thr parent box, get the pop up, choose add father/mother, enter that data, then cick on thr spouse to add theirs. I'm using left clicks. Right clicks will bring up options depending on the part of the screen clicked. If you add siblings without parents - as previously noted - it will create a set of "unknown" parents. Is this what you're getting or is it two marriage events to the same person? I agree you shouldn't have to go through unlinking for every family
