You could still enter that geographic description in the county area. Even if you decided to leave the county area blank, you should then add a note providing the specific information.
You didn't state when your son was married in Alaska but I would assume that it was post Alaskan statehood. Interestingly, I just looked online at some marriage certificates from the 1930s era and they stated at the top "United States of America, Territory of Alaska". Most areas of Alaska weren't organized until later just prior to statehood (some are still not organized) but back then the closest thing to a county name was the name of a "mining district" such as the Juneau Mining District. The county verification within Legacy is not all that smart so don't feel as if you need to follow it exactly. For one, it only knows current day county names. When I add location data for individuals back in the 1800s, I frequently come across counties that may no longer exist under that name or in the case of a county from Virginia prior to the Civil War, it may think I'm giving a county name in Virginia when it wants me to believe the county should be in West Virginia (which didn't exist at the time). I always make sure that I reference the location at the time of the event. I can always add notes to explain a change in county or state names. Then there is always the question about where do the archives exist? Were they transferred to the new county or state? There is no answer to that question as it varies widely. Just make sure you give enough info to allow future genealogists to track down the original records if they feel so inclined. The town, Gustavus is a part of what is known as the "Hoonah-Angoon Census Area". Of course when I enter that Legacy tells me no such county in Alaska exists.
