You are right by saying that custom events confuses Gedcom. The great thing is when you import this to a genealogy programme you can assign these "errors" to events in the new programme.

I can see two reasons not to use custom events rather than flags/tags -- the
two are very different in both data entry and in application.

The first reason is that custom events serve to further confuse poor old
GEDCOM.

The second is that flags/tags properly designed/located on data entry
screens are very quick to use (just X the box or button) as opposed to
entering individual events; also flags/tags are quick to find as opposed to
Search.
