Emacs FTW ;-) That said I do use ido-mode... which after I've opened a lot of libMesh files makes the directory structure irrelevant... Finally... just because _we've_ committed their places to memory doesn't mean that we shouldn't move them. Think about new users too. Also, I'm talking about a _complete_ redo of the directories... not just move stuff around. I'd like to powow for a bit and come up with all new names and structure... for instance "numerics" can mean a LOT of different things (hence why a bunch of junk ends up in there).... which could be split into say: solver_interfaces, functions, error_estimators.
