To take an example. I have the lilypond code in two separate files, one
<piece>.ly and one <piece>.ily, where the .ly one deals with the layout 
of the output, and the .ily contains just the music and possible lyrics.

So A.ly is (at its basics)

\include "A.ily"

\score {
 ...
}

while A.ily is

lyrAlt = ...
musAlt = ...

I also have an A_header_full.ily with

\header {
  ...
}
\paper {
  ...
}

#(set-global-staff-size 16)

and run:
 lilypond --ps -dinclude-settings=A_header_full.ily A.ly
if I want the headings or just
 lilypond --ps A.ly
if I don't want them.

So if you want another style, just cp A.ly to B.ly and change it to 
your liking, and possible create a A_header file with your own paper and
header preferences, and then you have at least two versions/editions.

The core idea is to separate the music and the presentation.
