I did "which convert.ly" with no result, but "which convert" says
/usr/local/bin ... would that be the right answer?

You might also make sure that the convert-ly command in the LilyPondTool options is named the same as the executable in /usr/local/bin. On my machine, the command doesn't have the .py extension.
