I just installed SLES9 with SP3 64 bit. But when I do:

linux40:~ # SPident -v

Summary (using 549 packages)
Product/ServicePack conflict match update (shipped)
SLES-9-s390x 0 0% 278 50.6% 0 (1555 17.9%)
SLES-9-s390x-SP1 2 0.4% 63 11.5% 0 (529 11.9%)
SLES-9-s390x-SP2 2 0.3% 127 23.1% 0 (684 18.6%)
SLES-9-s390x-SP3 0 0% 271 49.4% 0 (793 34.2%)

CONCLUSION: System is NOT up-to-date!
  found SLES-9-s390x
  expected SLES-9-s390x-SP3

That just doesn't look good.

However, when I boot, I get:

Kernel 2.6.5-7.244-s390x

244 looks pretty good.

Is this a problem, or a faulty message?

You are comparing a kernel level to a service pack level.
SP3 includes updates to many packages not just the kernel.
For more info on missing packages add more "-v"s to your SPident command.
