Just a wild guess. Could it be that CP's and Linux view of cpu numbers are 
different? I have seen that a number of times and never got to the bottom of 
it. If so then you could be killing your base processor instead of an alternate.

I see on one of my systems:
vmcp q v all
STORAGE = 2G
XSTORE = none
CPU 00  ID  FF029EBD20968000 (BASE) IFL  CPUAFF ON
CPU 01  ID  FF029EBD20968000 STOPPED IFL  CPUAFF ON

more /proc/cpuinfo
vendor_id       : IBM/S390
# processors    : 1
bogomips per cpu: 1835.00
features        : esan3 zarch stfle msa ldisp eimm dfp
processor 0: version = FF,  identification = 029EBD,  machine = 2096

In this case they match, but I have seen this with the linus kernel thinking 
the one running engine was processor 1

Is there a way to check is could be a hardware error? At the VM operator 
console, there is no messages regarding the CPU.

vmcp begin cpu 1

And just bring the CPU online in Linux by putting a 1 into

/sys/devices/system/cpu/cpu1/online
