If you're looking for encrypting everything, look no further than ipsec.
Linux has an implementation too - freeswan.org - but I haven't checked it
out.

For encrypting specific application level protocols, the best known
method, as Raj suggested, is to go over a SSH tunnel. Even VPN can be
implemented on top of it, but ipsec is simply better, because it is
designed specifically for this purpose.

PS: FreeBSD 4.0 ships with ipsec support in the base.
