You would need to save your boot record and various system files
(IO.SYS, MSDOS.SYS, etc) with the correct names and then re-write the
boot record after installation. Frankly, it's something I wouldn't want
to attempt -- it's too poorly documented.

NT4 doesn't support FAT32 but Win2K does. '95 Classic doesn't support
FAT32 either, but '95 OSR 2.x and '98 does. As usual, if you want
compatibility between M$'s myriad OSs you have to forgoe useful
features and go for FAT16. And then they complain about fragmentation
of Linux!
