No, you are under wrong impression.
What has happened is NT installer has copied files and rebooted but it
hasn't made the partition bootable. I have come acros this when I
foolishly installed linux on my new 10GB HDD before NT.
Anyway what you can do is create a WinNT/95/98 boot disk with sys.com(or
sys.exe?) and fdisk.exe on it. Boot thr. it and say 'sys c:' and
'fdisk/mbr'.
Now it should not give the error. And you should be able to install NT.
This will wipe out lilo and you will not be able to boot into linux. So
after installing NT, boot into linux using linux boot disk. I hope you
have one. You should. Then reinstall lilo by saying 'lilo -v' as root.
