I feel running two separate services of BIND (named is not possible)
However as rightly pointed out, two zones can be defined.
My recipe is:
eth0  - IP1
create an alias
eth0:1 - IP2
now bind
ns1.domain.name to IP1
ns2.domain.name to IP2
Tell clients to use name servers 
ns1.domain.name / ns2.domain.name
as per the networks they need to serve
