        This is probably due to wrong settings of the harddrive during
partition. I think you have not configured your hard drive in the LBA mode
in BIOS. It had the normal geometry at the time of partition, so the
partition ended on 16th head (0 to 15 == 16).

        I am not sure but feel that your drive is still configured in
normal access mode. That is why it is showing 39693 cylinders
initially. Probably linux later accesses it in LBA mode and this is why it
shows 2490 cylinders.
        I would suggest you change the Hard drive parameters in BIOS to
LBA mode.
