If you notice, the line above the modeline tells you about the scanning freq of the particular mode. All you have to do is to note these freq numbers from the xvidtune window for the mode you are currently running and then replace that line with the values you obtained from xvidtune.
In other words, if xvidtune displayed the hsync and vsync as 100 & 64.02 (or close to that), then the mode line you would replace would be the one with the 69.65 value (I took the first two lines from your config as posted).
