Well, sometimes it does. My RedHat system's default configuration is to drop to runlevel 3 if X fails to start up at runlevel 5. So, a service configured to run only in runlevel 5 will be stopped if X is misconfigured. The symptoms reported by the OP makes me rather suspect this sort of thing happening to him.
