If you're talking about it trashing a linux partition: the Windows install
disk doesn't care about a linux partition because it is not visible to
Windows. However, Windows overwrites the MBR, so for example, if you have
LILO currently in your MBR and you install Windows, LILO will be removed and
you won't be able to reboot linux (unless you have a back up of lilo on a
boot floppy, I think).

When you turn on your computer it checks the MBR. You can put a utility in
the MBR, such as LILO, that will allow you to boot other operating systems.

As I mentioned above, when it is installed, Windows wipes the MBR and puts
only itself there. Linux on the otherhand is willing to co-exist with other
operating systems so it doesn't do this.
