The DRAM controller is configured in U-Boot. And the DRAM settings
from the FEX files are not used directly.
But this is getting quite interesting. Is your board really using four
8Gbit (!) density DDR3 chips?

My Cubietruck is using four GT8UB512M8EN-BG DDR3 chips, which have 4Gbit
density. And this makes a lot more sense.
Could you please make a picture of these DDR3 chips used on your
Cubietruck and upload it to the linux-sunxi wiki?

The 2GB __phys_to_bus/__bus_to_phys issue has been fixed a long time
ago in the kernel that you are using.
