A base install hasn't been my experience with Mepis but a Kubuntu or 
Ubuntu installation on a friend's old laptop both reverted to a base 
(command-line) install - as Yuri explained - because the HDD space 
was limited. Bandicooting a larger drive from another machine and 
doing a little magic resolved the problem, in fact we managed a dual 
boot Kubuntu & Ubuntu on it.

So maybe a clue, you mentioned an intrusive block of fixed Windows 
files - probably the swap space that can be uncoupled and shifted?

Keep them coming, the benefits are wider than just yourself. I've 
lurked here for a longtime and recognition of Gardner's explanation 
of our multiple learning styles is lacking. Progress with Linux on 
the desktop is currently growing rapidly because those of the 
predominate visual/spatial intelligence (myself for example) are now 
being catered for.
