I think dual screen support in gnome differs across implementations.
I know that every new release of Ubuntu over the last few years has
changed how dual screens are managed.

I think the latest versions use xrandr which I found quite powerful.
I think the issue you are striking is a difference between the size of
the virtual desktop and the screens you are using.

(I now cheat and use two computers to drive the two screens (using
Synergy to give them a common keyboard and mouse). This was partly
because I found that my graphics card was limited in 3D mode to
2048x2048 so didn't cope with my two screens side by side.)
