I created an ISO image with K3B and it created a MD5 checksum automatically. To 
create an ISO with K3B, you create it as though you were making a CD or DVD. 
When it comes to Burn you choose make image only. 

Brasero is not configurable, unfortunately. It is an ease of use kind of 
programme that integrates with Nautilus fairly nicely. It does not have the 
features or configurability of K3B. You might want to look into AcetoneISO. It 
is available from Getdeb.net. Just download the right deb file and click on it. 
Gdebi will prompt you for your password. It may or may not install because you 
may need some dependencies, but it is worth a try.

I have been playing around a bit with Brasero and K3b. Brasero does
automatically generate a md5 checksum file which it adds to the burnt
disc but unfortunately Brasero truncates file names > 64 characters.
K3b doesn't truncate long file names but also doesn't create a
checksum file.

Is there any way to prevent Brasero from truncating long file names?
