IMO, a guy on a supply ship isn't going to be running around with an R&D 
Proto-type - even one that's quite old.  While you make a good point about the 
lack of  variants suggesting that it wasn't a mass-production mobile suit, I 
think R&D Proto-type is too limited.  Limited production run is, I suspect, 
probably a better idea.  It would explain why someone on a supply vessel has 
one, whereas a proto-type would probably be too rare and difficult to maintain 
to keep it running in the field several years after it first appeared.

And if it was a limited production run, it would make sense to produce weapons 
for it.  Even in the Minovsky particle laden battlefields of UC Gundam, every 
battlefield unit would be expected to have a basic ranged weapon of some sort.
