See if you can put a cheap simple l2 100mbit switch in there just to
check if it behaves different at 100mbit then it does at a 1000.

Pretty similar to the vlan trick on the 2960. I have a similar install
where I "buffered" the cable modem port so it didn't go into a flap storm.
