I have a Courier-IMAP installation running on port 994. I installed bincimap on 999 and simply changed the port setting in my Mozilla/5.0 (Windows; U; Windows NT 5.0; en-US; rv:1.5b) Gecko/20030827 client. Should then read the same Maildir yes?

This probably shouldn't be expected to work, because as Jeremy said, the separator is different on binc (/ instead of . on courier).

When I do this, I can only see the INBOX (which hasmail in it) and when I attempt to subscribe, the subscribe list is empty, and gives me no additional folders to subscribe to.

It should still give you a subscribe list... but at this point I would say the behvior is "unspecified".

Try adding a new account to mozilla and point that at your new port.
Let us know what happens.
