I mentioned Sharepoint Designer because solutions/features/site definitions are very powerful, but also very hard to build & debug. Consider this carefully.

You do not want to edit file system files with the limited exception of Web.Config, and some XML files...it is best to create your own custom files and add them to the file system. You do not want to edit files in the database directly either. You will use the SharePoint Object Model or Web Services to add, change or manipulate files and/or functionality.
