I've had reasonable luck with this very approach, though once you copy stuff over, do an attrib -r *.* /s on the destination folder, or tfpt online won't recognize the additions.
(You can even take this approach multiple times with successive labels from the source tree to preserve a semblance of history. TFPT will recognize deletions, too, if you're careful how you copy stuff.)
