Please note that Little Snitch is not intended to bypass the licensing check of other software!
Just to check for a potential bug in Little Snitch, I have tried to reproduce your problem. Little Snitch DID catch BBEdit's license check on my machine.

I have a serial number for BBedit that works with 7.0.0 and 7.0.1 but not with latter versions. This serial number is checked on a server for higher versions (7.0.2->7.0.4). If I ask to littlesnitch to not permit BBEdit to check on server (deny all), BBedit has still the possibility to check for validity of serial number on remote database...
