There's a maritime museum by Aquatic Park that's worth a visit. We  
haven't lived there for several years, but I understand that the  
sailing center on Treasure Island is going gangbusters. They probably  
have boats for rent if you want to sail on the protected part of the  
bay (behind TI). Also, the bay model in Sausalito is well worth a  
visit - it's a scale model of the bay (duh) and is a great way to  
understand how the tides and currents work.

Take the ferry to Angel Island and go for a hike if you have time.  
It's not really nautical (although it was one of our favorite  
destinations on the boat when we lived there), but the views from the  
trail around the island are fabulous.
