It could also be on top of the beat patterns, or stick to the bottom of the 'window' no matter what size it is.  I think making every line change could be cool, but it could also be too distracting.  Though I'd be happy with any indication, as it would make long complex beats easier to manage without having to 'guess' where I want the note
A compromise here may be to illuminate the current key playing?  Image example attached. (two keys wouldn't illuminate at once, just provided for contrast).

Definitely, That would be extremely helpful, especially for people new to LMMS.  It would help to visualize how far the pattern goes, and help in planning your arrangement.

The other thing I would like to see is more intelligent 'windows'. 

I've struggled with these small GUI inconsistencies as well.  In general I agree that the single-click, double-click, right-click should be as consistent as possible (where possible). 
That is the main issue... clicking on things should be fairly consistent and intuitive.  I think that is the whole point of Vesa (and others) work to improve the GUI.  Make it looks super awesome, and be more intuitive.

The minimized windows can be an issue as well... it might be nice to dock them as tabs, like a web browser does, up top.  I tend to lose them under other things.  Actually having a 'task bar' with all the open 'windows' would be a nice feature.

Should I open Issues for this on GitHub?

I don't expect this to happen by the 1.0.0 release... but maybe it could happen by 2.0.0?
