The cleanest and most future-proof solution at this stage is probably implementing full LV2 or VST support. The design is clean and it provides everything you need, LV2 even includes embeddable UIs. If you go for LV2 I can point you to some key documentation and explain/discuss some concepts if you need it, it has a non-trivial learning curve. Or maybe extend MESS, you can never have enough plugin formats :-) I think LMMS has its own embedded plugin format, for instance. Everything else will be an ugly hack, you will be working against the grain and implementing workaround after workaround and you will end up with a half-baked solution that won't make your users satisfied.
