I searched the mailing list a while ago but didn't notice your message today before posting my very similar question. I am having a very similar problem. In my case I believe the client fully recovers (i.e. they get their gdm login screen again) but it is still a huge problem. Are you using XFree86 version 3 or XFree86 version 4? In my case the bootserver is a redhat 6 system running a 2.2 kernel (bootservers have actually been in use for 3+ years and upgrades were not approved). I have my doubts that the bootserver is relevant to these problems but I might be wrong. Perhaps you can check my message at http://marc.theaimsgroup.com/?l=ltsp-discuss&m=108730513516287&w=2 and see if we have any commonality in our setups.
