I think I'm going to blame compiz.

 From what I've read, with compositing, there is an entirely new method 
of drawing windows, and which windows are drawn when. metacity would 
only draw the flat, top-level. I'm not sure if this feature is turned 
off when the effects are set to none, but compiz redraws windows in 
layers (hence the compositing), allowing it to do things like transparency.

A shot in the dark, but other than that I've got nothing.
